They were never the real villain, only a representation of everyone wanting to get her power. The whole reason why Wild Hunt is hunting her is because she can make a shortcut for a mass migration of elves onto a different planet/dimension. The books were about Ciri growing up, about her going from a brash brat to basically a god who can travel between dimensions on a whim. Witcher 3 takes a dump on pretty much the whole point of the Ciri saga.
